Too many males and not enough females. Should I isolate??

| I'm not exactly new, but new enough I guess. I wanted to get a general opinion about what to do. Right now my tank has 2 males and 2 females. I know the ratio should be 2:1, but I am in the process of waiting until my babies grow up enough to move them from the nursery to the big tank. One of my females has some disease in which she has a bubble under her vent. We have never been able to figure out what the problem is, but she obviously can't get pregnant because of it. She seems happy, and it has not spread to any of the other fish.
Here's the question. The other female had her first drop the beginning of March with 3 fry. Yesturday she dropped again, this time 9 babies. I know she should be isolated for 1 or 2 days to give her a little time to recuperate. I also know that females will save or store sperm for several months. She gets very upset when I isolate her, but do you think it would be a good idea for me to keep her isolated for the next few months since the male to female ratio would be 2:1 instead of 1:2?
At the same time I think I am going to isolate my other female and treat her with a general cure. In about a week, I will be moving another male into the big tank- Although I have found at least 1 female from my first drop from last year!!
